Found the issue. On cordova-ios@4.1.1 I could repro the problem (like your repro steps) but on master, I couldn't. I think this has been fixed in the upcoming cordova-ios@4.2.0 release.

The XcodeArgs have been changed in 4.2.0 (some flags have been removed), that probably fixed things.
