I think that all the problem is due to a bad calculation of bounds, probably inside ScrollPaneSkin.scrollTopChanged (and maybe even in scrollLeftChanged) ...
Ok, so for a safer fix/workaround for now is to add a full repaint of vieport bounds, but only when a dedicated (new) style property repaintAllViewport is true, otherwise keep the current flow (by default) ... and maybe in the meantime (but could be in the next release) find a better solution.
