On the mailing list, Mathijs de Groot reported that the Windows Installer corrupts Windows when uninstalling.
1. Install ApacheDS (e.g. to "C:\Program Files\Apache Directory Server\")
2. Install ApacheDS to another folder (e.g. to "C:\Program Files\Apache Directory Server 2\")
3. Uninstall the second installation and delete the installation folder (in this case "C:\Program Files\Apache Directory Server 2\")
3. Uninstall the first installation: The uninstaller deletes all files in C:\ like AUTOEXEC.BAT and NTDETECT.COM !!!

I tested this on my Windows Vista VM and it went well... No problem when rebooting... No lost files.
I'll install a Windows XP VM to test this out.

I'm afraid this bug is related to framework we use to build the Windows installer: NSIS.
