The solution plan looks like the following: make data and meta update synchronous and pack them into one transaction.
Key methods are: 
org.apache.ignite.internal.processors.igfs.IgfsDataManager.BlocksWriter#storeDataBlocks 
org.apache.ignite.internal.processors.igfs.IgfsMetaManager#updateInfo
