I think the title says it all.
Try adding: <a href="#internal">Internal link</a>
in a page using the AutoLinkResolver and you have repeated the bug.
Hint:
PathInfo pathInfo = new PathInfo("#internal");
creates a PathInfo with anchor == null.

Attached is a patch to fix this - simply ported some code from the 1.4 (trunk) branch into 1.3 - it was already fixed in trunk.
This patch is against 1.3.x branch.
