I can't reproduce this on OS X 10.9.3 (and I have multiple hyphens in my paths)

One thing I note is that you have {{tdb:unionDefaultGraph}} set to true, depending on your queries (which you haven't shown) then empty results would actually be the expected behaviour.

For example if you have all your data in the default graph and no named graphs then a query like the following:
{noformat}
SELECT * WHERE { ?s ?p ?o }
{noformat}

Would indeed return an empty result since you are actually querying the union of all named graphs (which is empty) thus an empty result is expected behaviour.
