For R, I'm a bit cautious about {code}@note{code} with the reasons you have listed above.
By default, it goes to the bottom of the generated doc page so it is less visible. Also it already has the version info in there and it would not be easily formatted to add an actual note there. I'd say we should just change the format/case to something like {code}Note:{code} as just text for now for consistency.
