Setting:

org.apache.aries.blueprint.preemptiveShutdown=false

into config.properties helped - so lower-level blueprint bundles are not shutdown before higher-level bundles. 

Maybe that could be set as default in the configuration - might help to avoid confusion about the shutdown process.
