I get this same issue, although I'm running it from a docker container whose entrypoint is the apacheds.bat file. All I have to do is restart the container without doing anything and it will always fail to start the service again with the ERR_250_ENTRY_ALREADY_EXISTS error. 

Stefan Seelmann referred to a "stop" action and a "start and repair" action in Apache Directory Studio, yet these options are not apparent -- where are these options hiding (hopefully in plain sight?)
