the same symptoms here, also with tomcat 4.1.12. if it's the same bug it seems 
to be a tomcat issue rather than a cocoon one (I removed all contexts and 
connectors and tomcat still didn't shut down properly).

tried some things out; changing @autoDeploy="false" (<Host> element in tomcat's 
server.xml) to true tomcat would properly shutdown.

also had a quick try at jpda debugging; seems to be synchronization issue.
