This is sort-of intended behavior. plugman --prepare deletes all the Javascript files, replaces them with new copies, and replaces cordova_plugins.json with the correct value. Try running plugman --prepare and see if this updates correctly.

On the other hand, the prepare behavior is supposed to be run after every install and uninstall, so you still shouldn't see this. Is the prepare logic not getting run on uninstalls or is plugman erroring out before it runs, or something else?
