Are you sure the respective JobManager has been stopped, when you looked at the directory?

Do you know under which circumstances this is happening? (In my understanding, this should only be the case, if a JobManager gets killed with SIGKILL).
Can you check if the affected directories belong to a JobManager that got killed in such a way (maybe the YARN logs contain some hints).
