I have found a workaround for this issue, which works at least for my case.
Somehow the inner element is no longer deleted when specifying the full path
to the manifest file, e.g. specify `/src/main/AndroidManifest.xml` instead of
just `AndroidManifest.xml`. [See fuller example
here](https://stackoverflow.com/a/72797846/424381). No idea why this makes a
difference.
