since I already have a fix, I figured I'd open the issue myself. Here is the description:

Essentially the problem was that re-registered objects lost their relationship data. The fix included adding functionality that I wanted to hold off until after 1.2, but since there is no other way to fix the bug, I added it now. It includes traversal of an object graph of an object being registered, registering all attached transient objects.
