I am losing the <?xml ... ?> and comment at the top of the POM. After a great deal of trial and error, I determined that the problem seems to stem from having "<inherited/>" in one of my plugin definitions. When the POM is transformed, it becomes "<inherited />" (notice the extra space) and that simple change causes the top matter to be retained on future releases.
