Where do you place the logo to get it placed properly in the
generated site?
I can specify the placement of the logo in the project.xml namely:
<logo>/images/stack4.gif</logo>
When I run multiproject:site, it generates as expected, creating a img
reference to this logo file. But where do I place the logo file within my
project so it gets properly placed in the expected directories for both the
root and the subproject documentation?

For the parent project place it relative to /xdocs/
For the child projects, you could rely on the fact that multiproject:site
are generated 2 levels down, so you could set their logo's to ../../images
