When {{site:jar}} is run or bound to a phase and a prior report to a earlier lifecycle binding has been generated, e.g., {{pmd:check}} the output directory will be generated by PMD and {{site:jar}} Java code sees that the dir is there and will never generate the site. Thus, the JAR will be empty.
