Two changes:
-the LSP clients don't (AFAIK) understand the jar:file: URI/URLs. So we use a file-based cache. But internally we should still use the original jar:file: file, as various question (ClassPath, CompilerOptions) have answer for these original URIs
-properly filtering out hints when their severity is disabled for the given file inside the LSP Server.
