The createOrderPaymentApplication is the simple-method responsible for applying the payments to invoices. It is triggered by the seca rule for createOrderPaymentApplication which is called by receiveOfflinePayment in OrderManagerEvents.java when the payment is received.  The createOrderPaymentApplication simple-method only gets the first invoiceId in the list of OrderItemBilling entity records so it never accounts for the existence of multiple invoices.  

The payment form should be changed to use something similar to the editPaymentApplications page which provides a list of invoices to which payments can be applied.
