Doesn't work if you want to create different deployments with slighty different configurations.  i.e. if you have multiple configurations, you will have to create a POM for each one, even if you just need slight configuration changes.

projA/META-INF/ejb-jar.xml
projA/META-INF/weblogic-ejb-jar.xml
projB/META-INF/ejb-jar.xml
projB/META-INF/weblogic-ejb-jar.xml
projC/META-INF/ejb-jar.xml
projC/META-INF/weblogic-ejb-jar.xml

As most application servers require some sort of extension anyway the setting where you can specify a single a ejb-jar.xml only works for the most simple of cases.
