Did you try with the latest karaf maven plugin (Karaf 4.x) ?

For instance, specifying <Embed-Dependency> in bundle instructions removes a dependency on the specified jar, but features.xml still renders this dependency.  Since the manifest no longer imports the now-embedded dependency, the features inclusion is superfluous at best, but it still should not be there.
