I can't comment on Windows packaging, but I'll throw in my .02 on Java.

IMHO, for binary artifacts of the .jar persuasion, the LICENSE and NOTICE files belong in the META-INF directory. That's where I expect most Java folks will look for them. And there are many projects that already do exactly that.
