Can FOP be used to merge 2 FO files into one PDF?

No, but you can use XSLT to merge the two FO files to a single one.

You can do that with XSL stylesheets that output fo. In and of itself FO
doesn't provide that capability that I'm aware of... You'd have to do it
manually
