Changing rule weighting

Now that the Bayesian filter is killing stuff as it should, and
looking at what is let through despite the filter saying it's spam and
reading this: https://spamassassin.apache.org/tests_3_3_x.html (all ot
her tests think it's legit on the whole).

I wonder - is that something you could change sitewise as well?

that above is what sa-update pulls

surely

put "score RULE_NAME 3.0" for whatever rule you think with whatever 
score you think in "local.cf" - on Fedora it's 
/etc/mail/spamassassin/local.cf

Somehow I managed to miss the frelling obvious (aka didn't see it in
results) when I googled this yesterday. I bloody suck ...

Yes. That's one of the things the local.cf file is for.

Have you read the Mail::SpamAssassin::Conf documentation? It does cover 
customization...
