this has something to do with popup windows not getting events when the mouse is over the start menu panel (on gnome at least, curious if it works on kde). It is also reproducible with regular context menu for me. Have to take a look if there is some swing setting which can improve this behavior.
workaround: use keyboard to select the lowest item
