I can't reproduce this.

# user_prefs file sends bayes to test area here, not ~/.spamassassin:
$ rm -f ~/SA/spamassassin-head/masses/spamassassin/bayes*
$ sa-learn-cvs --spam 9
Learned from 1 message(s) (1 message(s) examined).
$ ls -la ~/SA/spamassassin-head/masses/spamassassin/bayes*
-rw-------    1 felicity fame           18 Aug 23 16:29
/home/felicity/SA/spamassassin-head/masses/spamassassin/bayes.mutex
-rw-------    1 felicity fame        12288 Aug 23 16:29
/home/felicity/SA/spamassassin-head/masses/spamassassin/bayes_seen

I get the same results with --no-sync.

Is the issue reproducable using rc1 or SVN trunk?  It sounds like there is
either something else going on, or the report it against an old code revision.

This doesn't appear to be a 3.0 debug output.  It's missing the version at the
top (from my box):

debug: SpamAssassin version 3.0.0-rc1-r36452

If this is a 2.64 bug, the ticket version is wrong, and we can also
close as WFM since it seems to be fixed in 3.0.
