Yes, at the time we liked the flexibility of the config along with the hierarchy of config implementations; the fact that you can configure commons-configuration to read from system properties; file, xml, database etc (or hybrid) If you see a strong need to simply use jaxb from an xml file, we can check with our users to see if the features I mentioned are valued and if they are not, then maybe we can change?
