How about adding a new property "runConfigurations". It can be set to the path of a file. The file would contain an xml snippet that will be inserted into the
{code}
  <component name="RunManager">
{code}
element of the generated workspace (.iws) file.

Note that the run configurations go into the workspace file - not the project file.
