Update: I am now using the "GradientExtensionHandler" from BATIK-1032:
  https://github.com/fnatter/svgtest/commit/efc8fe6f4092bde627662eb70b276cc73b45f8dd

and now I get correct colors, but gradients are still not complete.

I will try to get in touch with Martin (the author of the "GradientExtensionHandler").
