I am encountering a similar problem.

If I build my source tree fresh (i.e.. no existing class files) everything is
built. If the compile fails, I then fix the issue and then rebuild some inner
classes fail to get built, despite ant reporting that everything has compiled ok.

I am running ant v1.4.1
