Unfortunately there are two ways of flattening a form using Adobe Acrobat. Preflight and a JavaScript action. Preflight shows hidden fields in the flattened PDF where the JavaScript action doesn't show hidden fields in the flattened PDF.  We could add an option to replicate the JavaScript based behavior - WDYT?
