Answers to points in turn:
1) I can believe that, docs are often behind the code, patches are welcome.
2) From what you say here, I suspect that GnuParser has been used in place of
PosixParser (or vice versa, I can never remember which is which).
3) Not sure about this one - I've seen HelpFormatter output more than one
character long descriptions befoer, an example and/or more detail would be useful.

On the whole I agree that CLI1 is buggy and inflexible but I'd encourage you to
check out the beta for CLI2 (http://www.apache.org/~roxspring/cli/), I think
you'll find it much more clean and far more flexible (though I'm biased). 
Unfortunately the docs are completely out of date but the tests should give you
an idea of how to proceed, or come to commons-user and ask for help.
