The shortlink issue has been addressed upstream.
As for "what happens if/when something new comes along", the document IDs can and would be exported along with the emails, so that should not be an issue.
Upgrading Pony Mail has no effect on older emails unless you re-index with a brand new algorithm (but why would you do that?)
I don't see any issue with "one cannot see which mailing list it is from". You can read the email and see which list it's on.
What we could do is simply have PonEE disable the short link feature if you are that concerned with this. The links would then be a full Message-ID.
