Merged mutliple threads into one testplan and ran a test using schedule time
option.
When tried to stop the test before the end time in schedule option, got error
as
"One or more thread groups wont exist."
But the thread groups are working fine, configuration is also set fine.

Can you give more details ?
If possible attach a simplified Test plan.
Describe when you get this message .
Do all threads exit ?
Can you do a Thread Dump ? call kill -3 <pid> 3 times every 5s and attach log
file.

I cannot trace that message anywhere in JMeter.
What is the *exact* error message shown in the log file?
Are you using any 3rd party add-ons?
