Hi David, been having similar problems. I create my ssh keys using OpenSSH which now creates the private key beginning with BEGIN OPENSSH PRIVATE KEY,  JGit (which Netbeans is using) does not support this. My solution was to create another key (name it something different like id_rsa_pem) with ssh-keygen as before but add the -m PEM option. It then creates the key beginning with BEGIN RSA PRIVATE KEY which JGit supports. You will need to add the private key for the pem (id_rsa_pem.pub) to GitHub or whatever repo manager you are using. Then use that key (id_rsa_pem) in Netbeans when doing git clone, pull or whatever.
