I have the same kind of problem and found out what is causing the problem:

The site:attach-descriptor goals uploads a wrong site descriptor to your repository (it is attached as an artifact to the project). When the parent has no modules, the site descriptor has wrong contents: the modules links is removed! As a result, all projects which inherited from this parent, do not get the modules section in their site.

So something has to be fixed in the proces described above.
