Commit a melting pot of minor fixes to allow patch/service upgrade development to move foward.

- Some unit test failures
- Downgrade of a {{STANDARD}} repository creates incorrect history
- Removal of command properties no longer used
- Exposing stacks for all repositories in the stacks view
- Disabling {{ru_set_all}} since it's wrong and fails (and may not be necessary anymore)
- Removal of some dead code
