This is not critical as happens because a plugin that you use is creating those files, you should update the plugin to write on the new locations as creating the old ones will make the plugin not work anyway.

But keeping it open in case we can improve the AndroidStudio detection

It is using the presence of directories: libs and res to determine if a project is an Eclipse project.  The problem is that one of the plugins I use does create these directories.
