Can you please post:

1.  The lines that you have added to your piper file (or the whole file).

2.  One or two example sentences that you expect to have negation but do not.

The following pipers include negation:

ctakes-clinical-pipeline-res/.../DefaultFastPipeline.piper

ctakes-clinical-pipeline-res/.../SectionedFastPipeline.piper

Or any module-specific pipelines with a piper containing either a load of one of those pipers or a load of the AttributeCleartkSubPipe piper
