I'm experiencing this same issue with the latest PDFbox 1.3.1 (11/11/2010)
In my document there are words like: Office, conflict, first aid, fighters
these words are extracted as follows: Of?ce, con?ict, ?rst aid, ?ghters

I've tried changing the encoding passed to the PDFTextStripper but without results...
