I've seen this exact same issue. Similar setup.
I too am using Ubuntu 10.04 / Apache / Go Daddy Cert.
Restarting Apache is the only solution I've come up with.
Are you also running mod_rewrite.
I had a suspicion that mod_rewrite might be the culprit but
if you've narrowed it down to mod_ssl that helps
reduce some variables.
