I've just found out that the filtering for the excludes only goes down one-level deep... so in continuum-model's case, the source's directory is 2 levels below the ${project.build.directory} so it didn't work.

> From within IDEA 6.0, I can see that the above directory is marked both as *Source* and *Excluded*.  I am only able to remove the Excluded mark when unmarking target as Excluded.  So maybe the plugin shouldn't mark a directory as excluded if there are sources under it.
