Okay, jira's munged things a bit.

The quots on the first two links should be double-quote symbols, the gt should be a angle-bracket at the end of the second quoted block, the gt in the next line is correct, the quot and lt in the first quoted href should be symbols, the second quoted href is fine, and the exception error message should contain an angle-bracket symbol.

Phew!

Description:
I have a source file (specifically JAXPTransletOneTransformation.java) that includes the Apache Software License in a comment.  It contains the following text:

 * 3. The end-user documentation included with the redistribution,
 *    if any, must include the following acknowledgment:
 *       "This product includes software developed by the
 *        Apache Software Foundation (http://www.apache.org/)."
 *    Alternately, this acknowledgment may appear in the software itself,
 *    if and wherever such third-party acknowledgments normally appear.

The included link is interpreted by jxr as "http://www.apache.org/)."

Further down is the text:

 * This software consists of voluntary contributions made by many
 * individuals on behalf of the Apache Software Foundation and was
 * originally based on software copyright (c) 2001, Sun
 * Microsystems., http://www.sun.com.  For more
 * information on the Apache Software Foundation, please see
 * <http://www.apache.org/>.

This link is interpreted as "http://www.apache.org/>."

These then appear in the generated xref HTML as:

<a href="http://www.apache.org/)." target="alexandria_uri">http://www.apache.org/).</a>

and:

<a href="http://www.apache.org/&gt;." target="alexandria_uri">http://www.apache.org/&gt;.</a>

respectively, and thus cause linkcheck to log them as errors.  On the second URL linkcheck throws the exception:
