Are you able to boot the database? If so, try running a consistency check
http://wiki.apache.org/db-derby/DatabaseConsistencyCheck and follow the advice there. If not, you're out of luck, and I'd recommend restoring from backup. Or, if you don't have one, you may be able to salvage some data using Rick's tool, though, see https://issues.apache.org/jira/browse/DERBY-6136.
