An alternative could be usage of Jena with SDB that has an approach that seems to be better than that actually used and also similar to the solution thought by Sebastian(see thread mail).
See http://jena.apache.org/documentation/sdb/loading_data.html for SDB construction of temporary tables.
But this implies an important architectural transition to Jena.
