I've got the same problem (version numbers in pom.xml specified using properties causing mvn site to fail).

As a workaround, I wrote a script that changed all references to properties in pom.xml to their actual values and then ran mvn site again, i.e.:
   mvn install (using original poms)
   sed -i s/....../ pom.xml (for every pom in my multi-module build)
   mvn site
The build still fails, even though all poms refer only to "real" version number.

Reason: the installed pom.xml in the local repository contains references to properties (from the previous mvn install).

So the only working workaround is this:
   sed -i s/....../ pom.xml (for every pom in my multi-module build)
   mvn install 
   mvn site

All that in a temporary directory so my original poms don't get corrupted.
