If you read the [source code|https://github.com/apache/pdfbox/blob/trunk/pdfbox/src/main/java/org/apache/pdfbox/pdmodel/font/FileSystemFontProvider.java] for the font cache you can see it's not doing what you describe. The cache is only for system fonts, if they haven't changed the cache won't be rebuilt. Given that you're seeing faster times with _more_ fonts, it's pretty clear that the cache is not the issue here.
What you're descibing is faster print times when you have more RAM available. That's not supprising. Java2D's print performance is pretty poor, we have a workaround you can use to address that as seen in PDFBOX-3046, I suspect this issue is a duplicate of that one. Try out the solution posted there and let me know if it works for you.
