Make the documentation dirs cleaner

TO make the depot site sources a bit less deep, I'd like to change them 
as used by the Incubator project, by putting the root files in the depot 
dir, and all the sources in the "site" dir.

If there are no objections I will do it Monday (tomorrow skiing! :-).
