I have JAVA_HOME variable set as:
JAVA_HOME=C:\Program Files (x86)\Java\jdk1.6.0_17
When I try to run any of the .bat files from Geronimo bin folder I get the following error:
> \Java\jdk1.6.0_17\jre) was unexpected at this time.
I tried to quote JAVA_HOME as:
> set JAVA_HOME="C:\Program Files (x86)\Java\jdk1.6.0_17"
and got the same error.
Parentheses are probably the problem ...

This is *NOT* Geronimo problem.
In the first place, you should not install JDK/JRE into a path location including space character (e.g. C:\Program Files, etc).

Agreed that the problem is with the '(' ')'.
IMO, this is something that should work. IIRC, that's the default location for the Sun JDK.
Using the Windows shortname would be a temporary work around:
set JAVA_HOME=C:\progra~2\Java\jdk1.6.0_17
