The solution is to fix the pom.xml and use a new version (v1.10) of appassembler-maven-plugin.
It will support the "*" classpath, which is available since Java6.

The following options should be set.
- binFileExtensions/unix = ".sh"
- useWildcardClassPath = true
- repositoryLayout = flat

We will supply a pull request.
